I've been having pain in the arch of my right foot recently and it doesn't sound like the pain people describe for plantar fasciitis, but my running coworkers are of the opinion it could be, so I thought I'd check in here. And the pain is mild right now so I figured I'd try to catch whatever this might be before it impacts my ability to run.
It feels like a strained muscle pain; it's right in the middle of my arch about an inch below the center of the ball of my foot. The pain isn't better or worse at any particular time of the day, but it does present itself more after a run than any other time. It's worse after a run on a treadmill than a street or track run. I started running in January and got my shoes at PRC after their analysis, etc; the pain only started in the last two weeks or so. I think it might have to do with my overworn work shoes and I'm going to replace them this week, but they have inflexible soles and I've strained my arch wearing bad work shoes before. I'm short (5'3") and carry more than a couple extra pounds (170). Can't think of much more to tell you but I'm sure there will be questions.

I have had similar problems, after a lot of research and advise, I did a couple of things. I replaced the insoles of my running shoes with Biosofts (they sell them at PRC), and my other pair with Spenco Orthotics(full-length), I like the Spenco better and use those shoes for my longer runs. I also bought a pair of spenco's for everyday shoes... the pain is almost completely gone.
I am no doctor, but this has worked for me-- and when reading your post, I felt as if I could have written it.

I grabbed a pair of spencos yesterday for my running shoes and the difference was incredible. I got a pair for my regular shoes, too, on your suggestion, but got the wrong size and will have to exchange them this weekend.

From your description it sounds like you may have strained an intrinsic foot muscle. Most likely the flexor hallucis brevis or short big toe flexor. Often times this strain, which is very common, is mis-diagnosed as plantar fascitis. The toe flexor originates from a spot on the heel really close to where the plantar fascia inserts. If you are not noticing extra stiffness and pain first thing in the morning, than it is likely a strain. Knowing that you can apply ice and perform the golf ball massage technique, as well as focus stretching of the big toe. stop by Sat and have a doc check out your foot and show you some fancy home care that will keep you on track.
